HSHSL Bioinformatics and Data Science Computer: UNIX/LINUX Virtual Machine

This guide provides instructions for using the high performance research computer available for on-site use at the University of Maryland Baltimore Health Science and Human Services Library

UNIX/LINUX Software 

This virtual machine runs on Ubuntu 16.04

Open Source Software:

  • Galaxy - an open, web-based platform for accessible, reproducible, and transparent computational biomedical research
  • Bioconductor - tools for the analysis and comprehension of high-throughput genomic data
  • STAR - RNA-seq Aligner
  • Samtools - a suite of programs for interacting with high-throughput sequencing data
  • SRA Toolkit - a collection of tools and libraries for using data in the INSDC Sequence Read Archives
  • HTSeq - a Python package that provides infrastructure to process data from high-throughput sequencing assays
  • Integrative Genomics Viewer (IGV) - a high-performance visualization tool for interactive exploration of large, integrated genomic datasets

This virtual machine is configurable. Please contact us about software not listed here to determine if it can be added or not.
